Six murders have occurred in Tokyo, Kanagawa, Shizuoka, and Nagano. Because mahjong tiles with letters carved on the back were left at the crime scenes, it is suspected to be a serial killing case spanning multiple prefectures committed by the same perpetrator. The Metropolitan Police Department has convened a joint investigation meeting with local police stations, and Kogoro Mori joins as a special advisor.
The case involves various mysteries, such as the meaning of the mahjong tiles, the significance of the sixth victim's dying words "Tanabata... now...", the commonalities among the victims, and the fact that one specific item was taken from each victim.
After the meeting, Conan learns that Inspector Yamanamura heard sounds resembling those of 'Seven Children' (the button tones for the Black Organization leader's email address) when a certain officer sent an email from his phone. Conan rushes out and discovers that the officer is leaving in Gin's car.
On July 6th, the day before Tanabata, a suspect appearing in Beika City is arrested with Conan's covert assistance. Vermouth also appears at the scene in disguise. After discovering her presence, Conan questions her about the Organization's involvement in this incident. He learns that one of the murder victims was an Organization member whose memory card containing the list of members was stolen by the culprit. To retrieve the card from the culprit before the police do, the Organization dispatched a member codenamed "Irish" to infiltrate the police force. Meanwhile, Irish, who had infiltrated the police as an investigator, begins to suspect that Conan is Shinichi Kudo based on conversations among the officers. He obtains fingerprints from both Conan and Shinichi's schools and confirms his suspicion by comparing them using the police computer system. The next day, upon learning that items bearing his own fingerprints were stolen from Teitan High School and Teitan Elementary School, Conan feels a strong sense of crisis.
Soon, a seventh victim appears. With the help of Heiji Hattori, Conan finally identifies the commonality among the victims and deduces the location where another person will be targeted.

东京、神奈川、静冈、长野等地发生了六宗的杀人事件，由于现场留下了背面刻有字母的麻将牌，因而被认为是由同一案犯制造的广域连续杀人事件。警视厅联合各县警署召开联合搜查会议，毛利小五郎作为特别顾问而加入。
事件中的有着诸如麻将牌的含义、第六名被害者死前遗言“七夕……今……”的含义、被害者的共同点、每名被害者都有一样物品被拿走等等谜团。
会议结束后，柯南得知山村警官听到了某名警察用手机发送邮件时出现了类似《七之子》的按键声（即黑色组织头目的邮件地址），于是连忙追出，发现那名警察乘坐琴酒的车离去。
七夕前一天的7月6日，出现在米花市的一名嫌疑犯在柯南的暗中帮助下被逮捕，贝尔摩特也乔装出现在现场。柯南发现后追问她组织参与本次事件的理由，得知连续杀人事件中的一名被害人是组织的成员，其携带的记录有组织人员名单的记忆卡被犯人拿走了，组织为了要在警察之前从犯人手中拿回记忆卡，派遣了一名代号“爱尔兰”的成员潜入警察内部。而另一方，作为搜查员潜入警方的爱尔兰从警察们的对话中开始怀疑柯南就是工藤新一，于是从柯南和新一的学校中取出两人的指纹，通过利用警察局的电脑进行比对而确信。第二天，柯南得知印有自己指纹的物品从帝丹高中和帝丹小学被盗的，顿时有了强烈的危机感。
不久，出现了第七名受害者。在服部平次的帮助下，柯南终于找到了被害人的共同点，进而判断出还将会有人遇害的地点。
柯南、警察、连续杀人犯以及黑衣人组织，四方都来到了最终目的地——东京塔……
