日本の商社マン岡島緑郎は、東南アジアへ出張中に、海賊まがいの運び屋「ブラックラグーン」のメンバーに誘拐される。しかし商社は機密保持の為、傭兵を使って人質の岡島ごと全てを殲滅しようとする！ 信頼をしていた会社にあっさり見捨てられた岡島は、その名も立場も捨て、ブラックラグーンの“ロック”として、紺碧の海を駆けることを決意する。
