A pirate crew led by Ghost Drubell steals an egg belonging to Manaphy, known as the "Prince of the Sea," intending to use it for nefarious purposes. However, it is immediately taken from them by Jack Walker, a Pokémon Ranger working undercover. Later, Ash and his companions meet a circus family descended from the "People of Water" while traveling due to a lack of water. That night, May dreams of a temple. After being explained by Hibana, they realize that they are guarding Manaphy's egg for Jack, and that the temple is its homeland, named Aqua. Subsequently, Ghost and his crew arrive to try to steal the egg back. In the chaos, Manaphy hatches in May's hands. Everyone decides to return it to the temple; meanwhile, Ghost desperately needs Manaphy to reveal the correct location of the temple to obtain the hidden treasure inside, the "Crown of the Sea," and follows them from behind. A thrilling adventure begins...

由幽灵·杜鲁布所带领的海盗集团，在海中取得有“苍海的王子”之称的玛纳霏的蛋，企图用以不法之事。但随即被从中卧底的神奇宝贝保育家杰克·渥卡所夺走。 之后，小智等人在旅途中因缺乏水源，而与一群为“水之民”后代的马戏团家族结识。当晚小遥梦见一座神殿。后经广美的解说，众人方知他们正在替杰克保管玛纳霏的蛋，而那神殿正是它的故乡，名为亚克夏。 随后，幽灵等人闻讯前来想把蛋抢回。在混乱之中，玛纳霏在小遥手中孵化了。大家便决定将它送回神殿；而幽灵为了得到隐藏在神殿内的宝物“海之王冠”，极需要玛纳霏来替自己找出神殿的正确位置，便在后跟踪。一场惊险的行动就此展开....
